Job Summary

We are currently seeking a Bioinformatician to join our exceptional, motivated, and highly collaborative team bridging the Division of Infectious Diseases and Pulmonary and Critical Care Medicine. This position focuses on analyzing metagenomic and human transcriptional data from human clinical samples using high dimensional statistics. In addition, this position involves study design and leading research projects from analysis to manuscript writing and presentation.

Core Responsibilities:
-Perform analyses of single cell RNA sequencing data
-Design and implement bioinformatics and statistical analyses of next-generation sequencing data representing microbiome and host transcriptome
-Analyze features of the antimicrobial resistome and virulome
-Carry out phylogenetic analyses
-Assemble microbial genomes from metagenomic data
-Apply statistical techniques designed for assessment of high dimensional genomic data including microbiome data
-Implement computational and statistical approaches for performing time series analyses of metagenomic data
-Perform differential gene expression analyses on RNAseq data
-Utilize unsupervised methods to detect latent subgroups/clusters in high dimensional datasets
-Carry out analyses of proteomics, metabolomics and mass cytometry data
-Teach bioinformatics techniques to other laboratory members and students
-Contribute to research study design including leading design of bioinformatics methods
-Write manuscripts, contribute to grant writing, and present research findings at national meetings
-Utilize large language models to enhance machine learning-based infectious disease diagnostic studies.

Certain terms and conditions of employment for this position, including the rate of pay, benefits, etc., are currently subject to negotiation with the appropriate union.

The final salary and offer components are subject to additional approvals based on UC policy.

Your placement within the salary range is dependent on a number of factors including your work experience and internal equity within this position classification at UCSF. For positions that are represented by a labor union, placement within the salary range will be guided by the rules in the collective bargaining agreement.

The salary range for this position is $119,900 - $210,000 (Annual Rate).

Department Description

The Department of Medicine is the largest department in the School of Medicine at UCSF. The mission of the Department is research, education, patient care and public service. The Department has more than 450 full-time faculty at four sites - Parnassus, Mount Zion, Veteran's Administration Medical Center, and San Francisco General Hospital - and approximately 60 divisions. Central Administration at the Parnassus/Laurel Heights sites is responsible for directing the administrative functions of the Department via its sites and divisions, including the provision of research administration services for its faculty. The Division of Infectious Diseases consists of 110 faculty, fellows, and staff whose work is grounded in deep commitment the highest standards of clinical care and teaching, as well as research leading to new approaches to the prevention, diagnosis, and treatment of infectious diseases. The Division of Infectious Diseases employs and trains leaders in academic, superb clinical researcher scientists and basic scientists, and outstanding clinicians. Our faculty are leading experts in adult infectious diseases.

Required Qualifications


  • Bachelor's degree in biological science, computational / programming, or related area and 5+ years of experience in a related field and / or equivalent combination of education and experience / training
  • A minimum of 4 years experience with NGS/RNAseq data analysis
  • In-depth knowledge of bioinformatics methods, applications programming, and data structures
  • In-depth knowledge of bioinformatics programming design, modification and implementation
  • Advanced understanding of relational databases, web interfaces and operating systems
  • Advanced project management skills
  • In-depth knowledge of modern biology and applicable field of research
  • Advanced interpersonal skills in order to work with both technical and non-technical personnel at all levels in the organization, including senior project leadership
  • Ability to communicate technical information in a clear and concise manner
  • Advanced ability to interface with management on a regular basis
  • Ability to lead a team, meet deadlines and demonstrate advanced problem-solving skills
  • In-depth knowledge of web, application and data security concepts and methods
  • Outstanding programming skills in R and Python
  • Experience with DESeq2, Bowtie, SAMtools, Limma, Kallisto, MOFA and Vegan
  • Familiarity with tools relevant to analyzing high dimension microbial and human genomic data
  • Strong attention to detail and solid analytical skills
  • Self-motivated, ability to work efficiently and independently while contributing to the team effort and meeting deadlines
  • Ability to utilize unsupervised methods to detect latent subgroups/clusters in high dimensional datasets
  • PhD level coursework in biology or medicine
  • Ability to communicate technical information in a clear and concise manner
  • Ability to analyze single cell RNA sequencing data
  • Ability to design scientific studies and lead development and writing of manuscripts

Preferred Qualifications


  • PhD degree in a biological science, computer science, biostatistics or related area and / or equivalent experience / training
